I have my van system set up to charge by solar (3 100 watt panels) to 2 100 amp hr battleborn lithium batteries which is working great. Would it be possible to connect a battery charger to the system via shore power if I needed a boost due to prolonged inclement weather? And if so would I just connect the charger as normal or would there be exceptions?

Yes, you can absolutely connect a battery charger via shore power with no ill effects to the existing system. Your solar charge controller is designed to monitor the batteries and will compensate its output accordingly.
Assuming that your shore battery charger is also "smart," both will work together to keep your batteries happy and not overcharge them.
In fact, this is exactly what I have in place. Most of the time, my renogy system handles everything nicely. But if we have several days of cloudy weather and the charge state of my batteries dips towards the 60% range, I'll switch on my Schumacher charger and let it equalize/charge/float them back up. If the sun comes out during the process, all the better!
