hi I have a 2 bank battery system 2 6v 400ah lifeline batteries in series each bank can I charge both banks using the rover series 40A cc if so pleas send diagram or would it be better to charge each bank separately using 2 rover 20A cc I have 4 100w solar panel

That's what I started with and it worked great...
There is no need for two separate battery banks...

I can put the 4 panels together, and the battery come together at a battery selector switch they share a ground

If the batteries come together why do you have two banks??? If they come out at one point that's one bank not two... Your question isn't making sense....
Maybe someone else can understand what your asking to do....

I can isolate the banks, run the boat a day or two on 1 bank and then the other or I can run the boat on both banks together. My question is: Can I charge both banks off of the selector switch together or do I have to the batteries and charge each bank separately?

Upon further insight, connecting the two batteries at the same time (if the selector has a Battery 1 + Battery 2 Option), with different voltages, could potentially damage your batteries because first the batteries will equalize in voltage. This basically means that the battery with higher capacity will charge the battery with the lower capacity. In the process, depending on their potential differences, the resulting current could be higher than rated for safe battery charging thus damaging your batteries. Apologies for the premature response. The assumption was that battery 1 and battery 2 would be the same when you combine them (parallel) to form a bigger bank. -Renogy Team

why would charge a full bank that is connected to a discharged bank? Charge the discharged bank.
use them together, charge em together, use em separately, charge em separately.

If you have two wires coming out of the one CC to each battery banks as you call it to charge them..... I don't think you can do that because each bank will have different voltage.... Now one at a time that should be ok....
And Stop calling it split your not splitting anything.... There are two separate wires...

well if in the ocean and a battery goes bad I can charge the good bank that why I ask 1 or 2 cc and split 400w to 200w for each bank

I'd charge the bank in use with all 400w, ~20A of charge in good sun ~5% of capacity. How much do you use?
The idle bank should stay charged with little self discharge. 200w on a full battery is 200w wasted.
